I'm having a bit of a problem understanding the capacitors marking.
I'm looking for a 2.2uf capacitor for a 12v setup, but most of them is 25V, 50V or 100V. Does this mean that i can not use them or is that the maximum voltage they can handle?

You want to use a capacitor that is rated at 2x the working voltage or more for safety sake. The voltage rating is the maximum voltage across the capacitor that it can safely handle. You can use sizes bigger that what is required, they will only be bulkier than necessary.

Use one that is too small and typically it will vent or explode. HTH
